How was is Pre Modern Japanese history really the history of the royal family?

I honestly don't see how the history of Japan can also be the history of the royal family? for the longest time the history of japan was based on what the shogun did after the shogunate goverment took over. So how can somebody relate the history of the royal family to the history of Japan all together when the royal family was more so in the background and just for show than anywhere else?
