How to convert .mp4 & .flv video?

Not any type of mp4 or flv but the one downloaded from youtube through online downloader such as keepvid, keeptube & savevid etc. I tried using Total Video Converter & Super, but it cant find the video with such format. The video can be converted using Iwisoft, but the output using that software will not be accepted by Total Video Converter nor Super. Thus, cant be opened using aegisub. Bcus Im trying to make the output is able to be played using aegisub so I can sub it. Is anyone know what is the best converter, & please try not to suggest software randomly, which you know it wont work later. =) TQ
