How much will it affect my 4cyl jeep wrangler if i put a pipe in place of the muffler?

Yes engines need a certain amount of backpressure.

Adding a straight pipe in place of the muffler/exhaust system should still provide sufficient back pressure for the engine to run OK. Keep in mind It's going to be loud as hell with no muffler if that's any concern to you....
