How do zoo's get hippos? How do they get them out of the water?

They get them by breeding them. They get them out of the water either by waiting for them to come out on their own or enticing them with whatever motivates that particular animal.
 
They fence off an area around the hippos, preventing them from getting to any food source. Then they leave food in a big transport cage, wait until the hippos walk in, and close the gate.

@ Fussi: You've said in other answers that you're a *former* zookeeper. Did you come out of retirement or something?
 
They give them peanut butter cookies with roofies in them. The hippos then pass out and the zoologists take it to the zoo. Then they put it in a cage. Duh!
