How do i set up a subdomain outside of /home/user/public_html?

How do i set up a subdomain outside of /home/user/public_html

my directory setup is like this:

/home/user/
--/mydir/
--/public_html

i would like mydir.mydomain.com to go to /home/user/mydir/

i can set this up fine in cpanel but i get a 500 internal server error when i try and access this subdomain.

any suggestions?
