Some cars will throw a check engine light when a new intake is installed because of the extra air that the mass air flow (MAF) sensor is taking in. The MAF sensor measures the amount of air going into the motor and has certain parameters set. So if it sense's more air going past it than set in those factory parameters, it will set a code. Usually a tune or moded MAF will fix it.

i Have an 08 Honda civic. I just installed an after market intake. after driving around a lil while my check engine light turned on. I figured it was the computer getting use to the new intake, But it has been two days and it is still on. I check all of my hoses clamps and fitting everything is tight. I don't know why it hasn't turned off.
