It probably slowed reconstruction quite a bit. Because of later policies held by later administrations a lot of resentment grew in the south. Groups like the KKK sprang up quickly.

In a more general sense, it more than likely set back race relations in the country several decades.
 
There were many attacks around the country for people expressing support for Booth. Licoln's death lead to increased security for Presidents. Andrew Johnson was forced to come in as President and bought Alaska from Russia and was the first president, to be impeached.
