Harley Davidson security system will not disable?

I have a 2001 heritage softail. I can not get the bike to run and the fuel injector is making a noise. I think this may involve the security system since the "KEY" is blinking indicating the system is active. I push my key fob twice and the bike flashes lights indicating that the alarm has been disabled. However, the "KEY" light is still blinking, the fuel injection is still making this funny noise and the bike will start but only runs for a few seconds before shutting down. I have also tried to disable the alarm manually using the code that I had programed in, with no luck. Also the engine light turns off after I turn the ignition on, as normal, but when the bike stops after the few seconds that it ran, the engine light comes back on. Any insight on this issue would be of great help.
Please, if you can't offer any helpful or knowledgeable advice don't bother to submit an answer.
I also think that the noise is the fuel injection. The problem is that the noise never stops. Even when the ignition and Run button are OFF. I know that the fuel injection is tied to the security system and a few times I was able to get the security system to disarm by disconnecting and reconnecting the battery. When the security was disarmed, the fuel injector was quiet. As soon as I turn the ignition on and then off again the "KEY" comes back on and the fuel injector starts to make the noise again.
 
The noise might be the electric fuel pump, the pump will normaly make a noise till the fuel pressure is right (maybe 5 seconds) then it will stop. If it keeps making the noise either the pump or regulator is probably broke. They are both inside the tank. Hope this helps.
Don't buy the Honda.
 
Help us out a little. Pull the codes from the speedo and post them.
I'll look them up for you if you don't have a manual yet.
Here's how to get the codes:
Turn ignition off. While pushing in the trip reset, turn ignition on.
Speedometer should "wow" (swing full scale and back), Each light on speedo should light and go out.
Push trip reset switch to scroll through the codes.
When display reads "END", press trip reset, and read the next batch of codes. The first list is from the engine control module(ECM), the second list is from the turn signal security system module (TSSM).
The noise is usually from the fuel pump. It should stop when the fuel system is pressurized. This happens pretty quickly. On mine, it stops before the key and engine lights go out. If it keeps running, that may be your problem. The engine light coming on while running means an engine fault, and there will be a code. The red key being lit tells there is a problem related to the TSSM and there will be a code.
 
If it starts and runs it's probably not the alarm system, maybe you're out of gas or have your petcock on reserve. My suggestion is sell it and buy a Honda. The engine come on when the motor stops cause of low oil pressure due to the motor not turning.
