Habequs corpus and President Lincoln?

Why does everyone think it's bad President Lincoln suspended the Writ of Habeaus Corpus?
When in the constitution it says in Article 1 Section 9, clause 2, that "The privilege of the writ of habeaus corpus shall not be suspended, unless when in cases of rebellion or invasion the public safety may require it." I am pretty sure the situation he was in justified the suspension of Habeaus corpus.
 
It sets a bad precedent.

Some feel so strongly about the writ of habeas corpus that they're willing to extend it to foreign born terrorists taken from battlefields in the Middle East.
