Guitar Hero III PC controller doesn't work in-game?

I just got my GH3 installed. I got the latest drivers for the controller, plug it in while my PC is turned off (as the manual tells you to do) and start the game. The controller works just fine while navigating the menus, but once I start a game (or try to calibrate it through the options), the fret buttons and the strum control fail to operate. Any ideas how to fix this?
