Ford C-6 tranny/engine rotating issue?

I have a newly rebuilt Ford 429 bolted up to a c-6 transmission. The engine would rotate with relative ease before dropping it in the car. Now it rotates but at two different spots it feels difficult and I have to push hard on the crank to turn it. I messed up when I pulled the engine by not marking the flywheel and the torque converter. Could this problem be that the torque converter is not in the correct holes in the flywheel; even though all the TC bolts are in a hole and the nuts are on and torqued? The tranny is also flushed and bolted to the block. Thanks in advance for any help.
 
before you put it in the car did you have the plugs in it? it sounds to me like you're turning against compression. the converter and flex plate don't care where they're lined up.
 
sounds like the torque converter is,nt all the way back into the front pump. don,t start it or you will tear the pump out. just pull the transmission back and make sure the converter is all the way back into the pump then bolt the transmission back on the motor.
 
Flywheel may be slightly "warped". Since the holes weren't marked (easy mistake) it is binding. Don't dick around, just get a new balanced flywheel. Not that expensive to keep that 429 happy
