FileZilla - Uploading 2 Sites to host gator Where does the index.html file go?

I want to upload a second site.

Do I log in as ftp.mysite.com for my first site,

and then ftp.mysecondsite.com for when i'm gonna upload my sceond site?

All I wanna know if there are any problems in putting 2 index.html files under the public_html folder ?

Won't it get confused between the index.html meant for one domain and the other index.html file meant for the second domain?
