Car stereo wiring configuration. Sub, 6x9s and 2 amps.?

I currently have:

2 amps in the boot.
2 6x9s on the rear shelf.
1 Sub In The Boot.
Front Door Speakers.

The head unit has RCA outs for "Rear/Sub (Switchable)", "Front", and "Bus (Input)"

I have 2 pairs of RCAs running to the boot, one for each amp.

1 amp runs to the 6x9s, the other to the Sub.

The front doors are un-amped from the head unit.

There is a spare RCA out from the amp that is linked to the sub.

Currently the system is linked up so that "Sub Out" goes to the sub and "Front Out" goes to the 6x9s. This means that the fader doesn't work on the head unit, an I get next to zero output from the front doors and the stereo is heavily rearward focused. It sounds awful.

I had a play last night and linked just the 6x9s up and the front doors too. "Rear Out" to the 6x9s and the fronts from the head unit. The fader worked and I got the stereo balanced nicely, but without any Sub.

I would like to get the stereo linked up as best as possible so it is balanced. Hopefully with the fader working, and sub control. How can I do this? What is the best configuration? I can buy additional equipment if required, but I don't want to replace the head unit as it is fairly new.

The head unit is a Sony MEX BT2700

It looks like for £60 more I can have the MEX BT3700u so I have more pre-outs. Please answer my question though if you know a cheaper way :)
