Can you use jquery within a html site, or do you have to completely re-do the code?

I'm getting ready to make a website for a school using Dreamweaver, and am only learning the basics of jquery now.
I just want to know whether it would be better to create the site using html and then insert jquery features into it OR (if my purpose is to use some jquery in the site anyway) whether it would be better to educate myself how to use jquery AND THEN create the site adding jquery on the way.

I'm asking this question because I'm not sure if it's a useless purpose to create a html site and then use jquery for features that may completely eliminate the ones already made out (e.g. creating a horizontal menu, whereas in jquery maybe creating it to be a dropdown one with visual effects - would i just ADD ON code around the html, or would I be creating completely new ones?)

Sorry this is ridiculous sounding - jquery is such a foreign concept to grasp for me at the moment and I'm really only a beginner though a quick learner that would love to use it.
