cadillac wont start with the key?

my 94 cadillac deville i had best buy put a aftermarket remote start in it. everything worked great for 7months or so this summer something happened with the battery dieing. around the same time the battery died the car now wont start with the key. I tried my spare key also because i thought the chip mite be bad, I took it to best buy to see if something was messed up with the remote starter they said it wasn't anything with that. What it does is when you go to turn the key it says starter disabled and wait 3Min's and security light is flashing. ive try ed unlocking the door with the key cuz i know in other cars that disables the security system. after you wait 3 Min's does the same thing. starts fine with the remote starter tho!. could something have fry-ed when i jump started it? how do you disable the cadillac security systems? em i missing something? guy from best buy thought it was something in the ignition but i think its very odd that this happened when the battery died. whats the other part of the car that read those keys? could that be fired? thanks for any ones time
