Avatar question (spoilers included)

This is something that i wouldn't have been confused about when i watched the film, i'm sure it would have all been explained onscreen, but a few weks after watching, something is bothering me and i can't remember it, so i'll ask here.

During the end scene in which Jake was being turned into a proper Na,vi, was the human Jake conscious during this process?? Does that question make sense? lol
 
I think he was until she took the mask off him, he had to die in his human form and hope that the Tree of Souls would take his human soul and put it in his other body.
