95 honda civic ecu transmission?

i bought a car with a new engine and it runs really good but the transmission doesnt shift good unless u take your foot off the gas and then let it shift like a manual. and to me it looks like its been a swap from a manual to automatic because theres a whole where the clutch use to b and worn carpet in the same spot. also it looks like all the stuff under the hood was mounted for a manual like the master cylinder. would my car shift bad because it is a automatic with a manual ecu or would it not know how to shift because of the ecu being for a manual
