It's possible that your heater core has an air bubble in it that will not allow it to completely fill up with warm engine coolant. When the engine is fully up to operating temperature, feel the hoses going into the heater core. They should both be warm to the touch. If they're not, take it back to the shop that did the heater core and ask them to bleed the air out of the system.
