Except in the last arc, the action may have focused on Kouji and Takuya, but there was character focus on Tommy (he got a two parter), Kouji, Zoe, and J.P. so this "they stopped being relevant" thing never struck me.

I'd say for shounen manga One Piece uses their females just second best compared to Full Metal Alchemist. Funny thing is that One Piece was at the top of most lists so it dominated in points but Rurouni Kenshin was like in nearly everybody's list. It just wasn't enough to get past One Piece
