how do you hook up an alternator on a 1993 pontiac bonneville we changed the engine and got the plug back in but on the back of the alternator there is a nut is there supposed to be a wire hooked up to the nut if so where does that wire go to does it go to starter? is it a ground?

the transmission makes a loud clunk in park and neutral if you give the car gas it shifts fine when it drives down the road and doesnt mak any noise at all the car rides really smooth except when in park nd neutral it makes that clunk what could be the problem
